I think of the "black goo", and everything that springs from it, simply as Shoggoths, and the "Old One" Engineers are just vainly trying to control something they've created, but which will overpower and defeat them eventually. I'm fine with all the "plot holes" or "inconsistencies". The universe is full of such things. And just like in HPL, if everything was explained, it wouldn't be as cool. I was as immersed in a sci-fi wonderland as I was when I first saw my first Doctor Who episode, The Ark In Space, 25 years ago. Maybe it ain't Citizen Kane, but then, HPL was no Shakespeare either.
